Navigation is both for users and search engine bots to crawl your site. I do like those Javascript drop down menus but that's no good for SEO. To get the best of both worlds, you can also add text links pointing at the main pages of your site at the bottom of each page. That's easily done with some simple PHP scripting. Also, try to use absolute rather than relative URLs.

Navigation should be proper text with css and try to avoid flash or java script navigation. If you use flash or java script navigation then you should put text navigation at footer part or within body.

For best navigation, you should submit sitemap on your website for search engine as well as visitors.

For Navigation Purpose, we usually put Sitemap-HTML for Humans and XML for Bots for easy crawling of pages updated.
There is one more thing names BREADCRUMB Management which can help in easy Navigation within the organisation of website.
